I might not understand your problem correctly, but you said when you boot
off a floppy, you can access your linux partitions, but when you boot off
the disk, you get a MISSING OPERATING SYSTEM. This would happen if
LILO (or some other booting program) was not installed on your disk. If
this is the case (and since you do not have MSDOS installed on it) this
error would be expected.

If LILO is installed, are you sure it was installed correctly.
